In 2199, vijf jaar na de Gamilons hun invasie van de aarde begonnen, is de planeet verwoest door de bommen van deze buitenaardse wezens. De overlevende mensen zijn ondergronds gegaan om aan het bestraalde aardoppervlak te ontsnappen. Op een dag ontdekt voormalig piloot Susumu Kodai een capsule, gestuurd van de planeet Iscandar, dat vertelt over een apparaat dat de straling van de aarde kan verwijderen. De 'Earth Defense Force' bouwt het slagschip Yamato met een nieuw type aandrijving om de reis van 148.000 lichtjaren naar Iscandar te maken in de hoop de aarde te redden. Als men faalt, zal binnen een jaar de straling de rest van de mensheid doen uitsterven...

One day, former pilot Susumu Kodai discovers a capsule sent from the planet Iscandar that tells of a device that can remove the radiation from the Earth's surface. The Earth Defense Force rebuilds the battleship Yamato with a new type of propulsion system to make the 148,000 light year trip to Iscandar in hopes of saving the Earth. Within one year, the radiation will drive the rest of humanity to extinction.
